I took out a loan with Route 66 Funding and I was told that I would have to pay a fee of 35 dollars every two weeks to renew my loan. I was charged 35 dollars every week and I over paid this company but was not refunded back what I over paid.

The way most payday loan repayments are setup is to deduct the extension fee from your account on the payday cycle you give them (weekly, biweekly, monthly).
You need to call the company and let them know if you are only paid biweekly. That should change your repayment schedule to every two weeks.
Some of these companies have automatic extension polices as well meaning until you call them and tell them to deduct the full amount they will automatically debit your account the extension fees until you notifey them otherwise.
Contact them and clear up any miscommunications as soon as possible to avoid costly fees in between your actual paydays.
If they have you listed, as you said, for biweekly payments and you contact them and they do not clear up the problem for you I would close the account or have your bank refuse the debit.
