You report is not clear to me. If you're talking about Harland Clarke, they are a massive check printing company that many banks contract to print checks.
They will absolutely issue a credit for any order to maintain customer satisfaction.
Your bank determines the price of your checks when the contract is negotiated with the check printing company.
You will usually pay a higher price when ordering through your bank, because you are paying for the security of your personal information as well as security features of the physical checks. For example, those ads in the newspaper where you can order 1000 checks for $20 or something. You aren't buying checks, they are buying your personal data to resell at the cost of cheaply made checks.
